UPDATE: Previously the above list included Spirit of Water and Ultima Weapon as well, but as of 0.9.7.3 those are not needed.
Once the aforementioned quests are completed, after a minute the screen will quickly flash red and Mae'Chen will give you details about the Dark Eidolons. To make them appear, you must walk close to the tombstones spread across Gaya, though some of the Dark Eidolons have additional summoning requirements.
The list of Dark Eidolons and their spawn points is shown below. The stats are all given for Inferno difficulty (x2 of Normal)
Defeating the Dark Eidolons and selling their Marks of Darkness is a requirement to summon Penance in the Arena of Darkness
Note: the quest Strongest Eidolon does not have be completed for the Dark Eidolons to spawn, but will be required in order to summon Dark Eden
Dark Golem spawns on the tombstone just to the right of the entrance to the next to the Arcanium Mine. Once he is encountered, Dark Cyclops and Dark Titan will come to his side.

The Three Bahamuts[]
The Three Dark Bahamuts
The Three Bahamuts (Bahamut, Neo Bahamut and Bahamut ZERO) are summoned at the Pillar of Light just south of the Demon Gate (Pillar will only be visible once the Dark Eidolons are unleashed). Click on the Pillar of Light and hover over the question and select the correct answer.
Pillar of Light is similar to the Final Fantasy 8 scenario if you played that before: if you get a correct answer a Ruby Dragon will be summoned to fight you; once you defeat it will proceed to the next question. If you get wrong a Ruby Dragon will be summoned and you have to answer again. The 3rd question will be very tricky.
Once the final question is answered, Dark Bahamut will appear. When he is defeated, Dark Neo Bahamut will appear. Once he is defeated, Dark Bahamut ZERO will appear. Once he is defeated, all Three Bahamuts will make their final appearance.
Hint: The 3rd question's answer is hidden, those who played FF8 will know.

Shiva is summoned at the tombstone at the west side of the small clearing under the Icy Realm teleporter., west of where Umaro is fought. When Shiva's HP drops to 0, Pandemona and Typhon will spawn to aid Shiva and Typhon will heal Shiva to full health. If Shiva is killed first, Pandemona and Typhon will enter the Grief state, which gives them additional damage.

Eden[]
To unlock Dark Eden you first have to beat Eden, which is unlocked by completing the quest Strongest Eidolon. Summon Eden from the Tower of Summoning and walk it next to the tombstone just southeast of Priscilla. There will be short scene where Eden gazes at his monstrous counterpart and Dark Eden appears. Like Eden, he is immune to all damage except to a specific element, which changes each time after Dark Eden switches modes. Unlike regular Eden, Dark Eden is immune to non-elemental damage.
Dark Eden will always drop an Omni Gem upon defeat.

Dark Quezacotl spawns on the tombstone with rocks just south of Link where you start the quest Mysterious Curse and west of the Tome of Demon Warding that summons Darianus. To summon Dark Quezacotl, you must use a Lightning ability (like from a Thunder Wand) near the rocks. Dark Quezacotl spawns on top of the rocks, so in order to fight him you will need to destroy the rocks or lure him out of them.
